The nut slots could be too high. That will make the string have to bend more than it needs to on the first fret making it go sharp. Get the nut situated and the rest will fall in to place. You might need to make minor saddle adjustments afterwards depending on how far off it is.

Could be too much finger pressure. I had a habit of pressing frets way too hard when playing open chords for a long time (which I think came from years of playing acoustic guitar with very tiny frets), this made everything sound slightly out of tune. For whatever reason, I never had the same issue when barring stuff higher up the neck.

          +1

If it's mainly on the low frets, your nut is too high. Very usual problem

^ adding to the above, if you have set your intonation merely with the open string/12th fret method, then the extremes of the fretboard (and especially the nut end) are the areas where it will naturally be further out. Intonation is only ever spot on at the place where you have set it to.

Watch this video (starting at 32:17 for specifics about nut and string height, but really watch the whole thing - it’s great for knowledge AND soul)

Dirty strings ? Always adjust intonation with brand new strings . That's how I know when my strings are getting bad, the intonation will go wonky
