Begin by measuring the string spacing above the pickup cavities. This will determine which pickups are capable of sensing all of the strings evenly.
The obvious way to avoid string spacing issues would be to chose pickups with bar polepieces.
Tonally, I would want something with a relatively clear, bright sound to obtain maximum separation between all twelve strings.
