From a technical standpoint, alkaline batteries are usually preferred. I am not educated enough to know if the element being used in the power source can affect tone or not. My guess is no but I'm not Eric Johnson either.

I am working in my lab to produce moon panels to power my gear. They operate off the reflection of the sun that illuminates the moon because, as we know, most musicians need power at night.

The ONLY thing I could imagine is different between carbon and alkaline 9V batteries as far as function is if there's a difference in voltage sag upon increased current draw. It could be like the difference between different rectifier tubes that are functionally interchangeable within the same amp.
However, that's just theoretical, and I have not a freakin' clue if that's even what happens.

There is in the Fuzz Face where the battery is part of the circuit. Alkaline gets a bit harsh in a Fuzz Face... It has nothing to do with voltage or sag, but the battery's inductance and capacitance.
In everything else, i doubt there's a difference.

Considering that Eric Johnson does use Fuzz Faces, that would make sense, then.

Related to this: Carbon zinc batteries, or "heavy duty" batteries, have a different curve in how their output voltage changes as they wear. An alkaline will taper off gradually and keep delivering power at lower and lower voltages (except in high-drain devices). A heavy duty battery will operate at a good healthy voltage (not much below nominal) but tends to die suddenly.
