Dimarzio Single coil height screws don’t have enough clearance

I’ve used dimarzio single coil sized rail pickups only in a directed mounted way. I’m about to mount one in a pickguard for the first time and I noticed that the screws included don’t even clear the pickup cover. Are the heads of the screws meant to just grind down against the cover? I’m not sure why this would be necessary. Are there screws with smaller heads that fit more appropriately?

That's how they are, EMG SA are the same. The heads of the screws are in contact with the pickup when installed. I think the idea is the larger screw with a coarser thread are less likely to strip out the pickup base.
