Does this pair belong in the same guitar?

Yes that's a good combo. The feel with the A2 mags will be similar and the out put difference wont be as much as you think. height adjustment should be able to get a good balance.
 
The resistance numbers are not power/output levels. So 13.5 vs 7.3 absolutely does not mean that one is twice as hot as the other. They really aren't that far apart if you actually put them in a guitar and play them, and they will blend well.

Just having anything in the neck position, by nature of it's position along the string, results in a wider sweep of the vibration of the string and a more full sound to be picked up; vs the bridge position where there is very little sweep in the string to pick up. By way of comparison, the #1 replacement pickup set, the JB/Jazz, is 16k / 7.5k, and they work perfectly together.
 
Bear in mind that the coils in all the Custom variants are wound using thinner wire.
Yes, it's medium output while the neck is vintage output.
But the difference in volume isn't as extreme as the DCRs might lead you to expect.
Custom Custom is a great pickup, and especially well-suited to Strat type guitars.
 
Not only does that pair work, it's one of the best combos in the line. Similarly voiced and fat. What bb said. A medium output bridge hb won't overpower a vintage output neck. They'll likely sit at about the same height.

And to further drive this point home, my favorite pickup set, the Fender/EVH Wolfgang set, comes with a neck pickup with 17.8k DCR and the bridge is 14.4k, both pickups have the same A2 magnet, and they are exactly the same volume.
 
a buddy had that setup in some custom tele type thing and it was really great. surprised how well the a5 neck, a2 bridge matched up
 
Yeah, I have 3 or 4 guitars with the APH-1 and CC. There isn't much of a volume difference between them. They work great in brighter guitars, or if you just like warmer sounds.
