Ehx M9 routing problem

Hey everyone. I'm programming a rig that has me plugging into input 1 of a Boss GT1000 CORE, then out of send 1 to a EHX M9 with the dry signal continuing on to a Boss MS3 and the wet signal coming back to input 2 of the CORE for stereo routing options. This appears to be creating a short and strange artefacts whenever I try to disarm the M9 or its channel. Any ideas how I can get around this?

What happens is you bypass the MS3?

The dry signal leaves the M9 and goes to the input of the MS3. There, it goes to loop 1 where I have a rat pedal. I'm trying to get the rat pedal and a clean M9 sound on different channels of the GT1000.

I wonder if the dry of the M9 goes through any digital conversion...too many conversions to digital and back to analog can do that. I would test the clean output of the M9 into the Rat, and see if that works. Then add the MS3.
