Not really. It's more cosmetic than tonal. However, the other way around - a humbucker in a Floyd for example - could cause you to lose output on your E strings.

Many non-trem guitars (such as Gibsons) are now being made with trem-spacing. The 500T from a new Flying V (tun-o-matic bridge) lines up perfectly with my ESP's Floyd bridge. It's safer to get the trem spaced pups.

on les pauls (or similar ) you would need a F -spaced non-PAF HB( super distortion, evolution, etc.) so that the polepieces will line up with the strings.

That is strange. I got a Termbucker for my Strat and it didn't line up. I get a regular spaced Duncan and it's fine. I have had two different Duncans in the bridge of that guitar and both fit equally well.

My standard spaced super distortions doesn´t math up with my fixed bridges (jackson rhoads, epi sg)
Never bothered me though, sounds good anyway.

I have a trem-spaced in my TonePros Locking TOM-equipped Schecter. While it doesn't line up perfectly, I notice no drop in output on the E's (the E's line up a bit inside of the center of the pole pieces).

I can always hear that some presence and volume is missing from the high E when the polepiece is not directly under the string. In a Strat, using a Duncan HB with Trembucker spacing corrects that.

This can be easily demonstrated by putting a standard spaced humbucker in a the bridge position of a Strat. Hold the high E down at the 7th fret for example and listen to the note. Then bend that note up a tone or two by bending it across the fingerboard. As the string is pulled over the polepiece it will get louder and have more presence....which is how it would sound with a HB with Trembucker spacing.

That's what I hear anyway... :)
