Fender American Standard Strat & Little '59 Help Please

I have a Little '59 in the bridge on one strat. Liked it so much, I put the same pickup in the new (to me) strat. However, the pickup in the the new strat doesn't sound as big and the other strat. The pickup heights are both the same. I understand some Duncan pickups can be wired differently, so at the direction of Duncan, I put the green wire on the pickup selector. That solved the issue of the big volume drop-off in the 2nd position of the pickup selector. But the bridge ('59) wasn't a bold humbucker. I then switched them back (green and bare wire to pot and black wire to 1st lug on the pickup selector switch. The big boldness of the bridge '59 came back but the 2nd position (out of phase) is very thin and doesn't sound Strat like. I'll admit I'm not as sharp as some of you with the technical stuff, but I can soldier and do the simple things. What am I missing. Must be something you tech heads already know.

If you can, just flip, (reverse), the hot and ground leads of your neck and middle pups.
