sounds like you may have your hot and ground wires mixed up in a few spots.
the volume and tone pots, as well as the strings (which should be grounded from the bridge) should all be grounded. you'll want to connect them to the lug on your output jack that connects to the "sleeve" of the cord when it's plugged in.
if you haven't already, go to the seymour duncan home page and follow the wiring diagrams carefully.

It's hard to know where to direct you but there is a site i have found usefull ....http://www.guitarnuts.com/technical/noisebucket.php .... it may not solve all your problems but it did make me understand the nature of hum & noise a bit better.
