high e is a drone????

I have a guitar I'm trying to tune and intonate and tonight the high e suddenly is acting as a drone to the low e and A strings. It has a phase type swelling sound to it. It's really weird? Anyone have this happen before?

Sympathetic vibrations dude, it's a natural part of the instrument. Just mute the other strings as you tune and intonate each individual string.
