HSS Pacifica to HB Pacifica

I have a Yamaha Pacifica. I'm having the 5-way, Middle Pickup, & Neck Pickup bypassed and Humbucker wired straight out. The 5-way, Middle Pickup, & Neck Pickup will be left in the guitar. What will be the difference and should I take out the 5-way, Middle Pickup, & Neck Pickup? The HB will be wired with a 500k Audio Volume Pot and a 500k Liner Tone Pot.

Nothing will happen to the sound of the humbucker.

You're essentially transforming a Pacifica 112J into a 510V model. I had a couple of 112Vs and remembered the neck/middle pickups being way too bright and didn't blend well with the humbucker. I'm pretty sure the guitar came stock with 500k pots which might have been the culprit.
