I haven't swapped the pickups out in my Sub Silhouette 3 yet, so I'm not certain how much of the bright character is the pickups. Which are surprisingly decent for steel pole single coils.
In mine, I'm planning to eventually go with a Sustainiac Stealth Pro in the neck, with an STK-S4m middle. I'm planning on a PATB-1b in the bridge, and probably swap magnets if it's too bright. [And no, I'm not abandoning Parallel Axis in my Ibanez, I'll eventually swap in a PATB-2 on my RG570. Unless I decide to go the opposite direction and get a PATB-3...]
If the Sustainiac didn't recommend perfectly symmetrical coils (and didn't already have the PATB-1b on hand), I'd probably look at the '59/Custom Hybrid too. A Custom Custom is great if you want a warm but pretty hot pickup, which should come out fairly balanced given rest of the Silo3's materials/construction. If you want something a bit more classic PAFish but still hot enough to balance reasonably well with singles without compromising the heights on the singles, look at the Whole Lotta Humbucker or PATB-3 Blues Saraceno.
If I didn't want the Sustainiac, I'd go with an STK-S7 for the neck, too...
