It's all down to personal preference - they're all good pickups, but, as you can see from the replies, we all have different opinions.

It helps me to look up other player's descriptions of pickups and see if their description sounds like the tone I am after. Also, when you are reading, pay attention to what kind of music the person describing the pickup is playing. Some pickups get great reviews from everyone, but if everyone reviewing it is using it to play clean country licks and you are looking for heavy metal tones...
There are days worth of descriptions to read from each of the pickups you are considering.

i agree i can come to great conclusion after reading what others feel, i can read for hours and feel like ive already played it. 19/20 times there right, and it really depends on your amps voicing and speakers.

The JB is OK for singing lead tone, but I like the cheweyness of a Dimarzio Virtual Hot Paf better for the same task.
The Custom 5 has a bit of the 59's flavor with screaming highs and a thumping low end.
The Custom, I only had for a very short while, but I remember it being well balanced, and kerwhangey! It does not have the same feel as the other 2.

In basswood I'd avoid the JB, particularly if it's got a floating vibrato.
If your basswood guitar has particularly deep & tight bass, go right ahead, the JB will rock.
Either of the others should do OK, depending on taste. If you don't mind loose bass, even the JB may work, but be warned it may turn out with a pronounced upper mid honk in that sort of guitar that a lot of people find very hard to work with. I love mine for leads, can't stand it for cleans or thrash rhythm.
Which is why I'm going for the PATB-1. (Though I ALSO want a PATB-2...)

Depends on string spacing, if it's vintage gibson spacing and you are weirded out by the strings not nicely falling into the gaps between the paired polepieces, you should probably look at something else.
Otherwise, it should line up pretty well.
PATB pickups tend to be REALLY thick in hardtail guitars, some people love it, others hate it. Stuck Mojo's Rich Ward used the PATB-1 in Les Pauls.
Another possible issue is the pickup route might be too shallow or not have the corners cut out far enough. You'd have to check the pickup measurements on the PATB-1 against your guitar to be sure, and note the bobbin shape is less rounded than most humbuckers.
