Usually, unless it is spectacularly special, a non original neck would reduce the perceived resale value.

It depends on the model...could be as little as $500 or even less to severla thousand, just depends on the model.

It's worth whatever someone is willing to pay for it. With it having a replacement neck it ceases to be a "Custom Shop" guitar. If I was offering you money for it $800 would be my limit going in. That is if I could physically handle/play the guitar. Internet pic's only type of deal, $400 less.

The neck is one of the main reasons why you want to buy a custom shop guitar. You can find a body that resonates well without going the custom shop route, but cheaper necks don't feel as nice. When you're playing a guitar, it's the neck that can really make it or break it. Why anyone would change the neck on a custom shop telecaster is beyond me (if you didn't like the feel to begin with, why buy it?). Depending on the quality of the aftermarket neck, I'd hesitate to even go as high as $800 in this economy (most partscasters you see around tend to sell for $500 or less).
I'd run away personally. I'd question if the body is truly a custom shop or it's simply being misrepresented as one.

I'm always amazed when I see people parting out high end Fenders, pricing the individual parts as if they all added up to the sum total once it's ripped apart. I guess they think it's still worth it, and maybe they fetch those prices.
To me, a guitar that's pulled apart ruins the original cost of the guitar, because parts guitars never fetch what an original does. If I had a guitar that was half EJ sig and half Mexican, I wouldn't have anything worth more than $700.
