pick up help

I have a Jackson SL2H and it sounds perfect for me. Alder body, maple neck, ebony fretboard. SH-1, TB-4 pickups, PERFECT!

I have recently gotten a custom shop SL2H. With the same specs except that I have no tone knob and a TB-6 in the bridge.

Here’s my problem, the custom shop sounds more harsh, that my SL2H. Now obviously the bridge pickup will sound different because of the different pickups. But my neck pickup, which should sound the same, sounds a bit brighter and not as smooth.

The 2 main difference in the guitars are strings size (52-10 on sl2h tuned to E, and 42-9 on custom shop also in E) and the custom shop has no tone knob.

Could not having a tone knob be affecting the tone? Would it be the strings (they are the ones that came on the guitar from the factory)?
I don’t think the quality of the wood would be a concern here.

Also what are some of your thoughts on the PATB-2, TB-10, TB-5, and SH-13 in bridge position of alder guitars? And how would you compare it to a TB-6
