Depends. By your username, I'm taking a wild guess that you like thrash metal, so:

EMG 85/81 or Dragonfires which are the same but cheaper (try the 85 in the bridge)
Blackouts of your choice
Duncan Distortion
Super Distortion
GFS Fat Pat
Custom 5
Any other Custom, just mag swap
Parallel Axis Distortion

What type of EQ and sound are you going for?

Something like a super 3 something thats not real bassy good amount of miss for some crunchy riffs an, and I play thrash, death, doom any where from COC, DOWN, METALLICA, MORBID ANGEL, SLAYER,, GOJIRA, BLACK SABBATH, type of stuff

Ola Englund has really great tone in my opinion and he's using a mahogany guitar with a maple neck, and Duncan Distortions. His EQ setting are usually "middy" (probably around 5-bass, 8-mids, 6-Treble). That's probably what I'd go for, but you never know you might end up liking. Hell, I've heard some good sounding thrash being played with 59's!

2. Bridge: I'd say try the distortion and.or custom line (or even a distortion/custom hybrid!), and move on from there.

Neck: Full Shred, and fine tune to taste with magnet swaps. Could try a ceramic mag or a A8 if the stock A5 doesn't do it for you.

Either choose between the Duncan Distortion or the Invader. The Sh8 has more mids than the Sh6. You'd be suprised what works for what guitar. My invader is too boomy for my black mahogany V, but perfect for my natural mahogany V which is gretchish in tone, so my black V has a Distortion. Also consider the PA TB2 B as it nothing like an Sh6, less spikey on the hi mids and treble, but has the growl similar to the sh8 minus the large bottom end - and blows the EMG81 out of the water in every which way

I'd either go Invader (great for Kill Era Metallica), Custom (great for CoC), or the DIstortion (great for everything all around). Those sound the best for thrash. Scott Ian Uses the JB and the El Diablo in his guitars, so that might be worth a look into.
