You need to pick the string so that a tiny bit of your thumb hits the string right after the pick does. They only work well under high gain, and sometimes you need to experiment to find the spots on the string where they work best

When you hold your pick, sort of "choke" it by holding it so that only the tip is showing between your thumb and forefinger. Then when you pick the string, use the meaty side of your thumb to touch the string immediately after the pick, like Rotten said. I think of it as picking the string both with the pick and side of your thumb simultaneously if that makes any sense. Do a google search for how to do pinch harmonics and you should find some helpful sites too.
