i don't know of any good way to fix it, but in my experience having the dust cap dented in doesn't have much of a noticeable effect on the sound, if any. i mean, i have two old Traynor 1x12 PA speakers, and one is completely missing a dust cap and sounds just as good as the other one.
It makes no difference. You could probably fix it by banging it out from the inside. I'd probably use a thick wooden dowel and a hammer. And do it on a sofa cushion or something.
If you mean the dust cover on the speaker cone, use your household vacuum cleaner hose to pull it back out.
Carefully, you could pull the dust cover right off the cone.
I don't think it would make much of a tonal difference if it is not severely crushed in, just dented.

I don't like the sound of metal dustcaps on my speakers, but back in the days when I used JBL's I used to use masking tape and gently stick it to the dented dust cap and see if I could pull it out. I like Bruce's suggestion of using a vacuum cleaner hose too.
