Wierd sounding notes after pickup install...

Hello everyone, I just installed a JBjr bridge, and 2 Hot Stacks. I wired them up according to the 3 Lil Humbucker, 5 way, 1 vol, 2 tone diagram on Progect Guitar.com. (got it from the Vault section). This is my first time doing this so I expect to have some issues. When I play single notes on the low E, F, F#, G etc. Im getting an almost "octave" type tone from these strings. The higher notes on the other stings seem ok. Have any of you run into this problem before? If so what can I do to correct this?
The basic wiring set up on the page went like this:

Red and white, solder together.
Black, to 5 way switch.
Green and Bare, ground.

This a strat with 2 tone pots, 1 volume, and 5 way switch. (250K pots)

Thanks!

And if I split the JBjr what results should I expect?

Sounds a little bit like the coils might be out of phase, but I'm not really sure what you're hearing. Can you describe a little more? Does the tone sound thin, like it's missing a lot of mids and some bottom?

I think Scott_F had a problem like these ... I think he refered to them as Wlf-tones ...

Here's a piece on them
Another problem with powerful magnets is that they can change the pitch ("tuning") of a string - these effects known as "wolf-tones" are common on the lower strings of Strats if the pickup is raised too close to the strings. BluesHawks are subject to "wolf-tones" if the neck pick-up is raised too high.

I guess that sounds right. They did sound out of tune, but they were in tune when i checked with the tuner. It just seemed like there was another tone present. Not just the clear note i was playing. Thats why I described it as an "octave" type sound, but at the same time it didnt sound like the pitch was right. I will try lowering the pickup. Are there any other suggestions to correcting this problem if lowering thepickups dosent work?
