They are quick connect compatible. So if you wire according to EMG and connect the BOs it will work.
What do you mean by one wiring schematic being better than other? What is the configuration you are looking for?

The one difference that immediately springs to mind is the value of the capacitor on the tone control. EMGs come with something like .01uF, SD employs .047uF. I prefer the latter as they actually seem to do something noticable to the sound of the guitar.
