Couldn't go wrong with that set-up for a little chunkier, more modern tone than vintage...I have the APS-2/Twangbanger set-up in one of my Strats.
I love 80's MIJ Squire '57 RI Strats, and I've gotten great (and more vintage tones) with the SSL-1 neck and middle pickups too. I used the SSL-1 pickups for years in my favorite '88 Squire, at first with a JB JR bridge as my bridge pickup and later with a JB JR neck model as my bridge pickup.
Is you want the "best", not just the "best for the buck", get some Antiquity Texas Hots or Surfers. Those are pretty much unbeatable, IMO. The Surfers have the brighter, chimier, more authentic vintage 50's/60's tone...the Texas Hots have smoother treble and more mids/more quack.
For those who don't know, at $300 or less used, the 80's Fender Japan Squires are as nicely made as many USA Fender Strats costing $1000 or more...all they need is good pickups.
if you want to do everything from jazz, to blues, to funk, to metal, and be noiseless to boot, the Cool Rails (neck), Vintage Rails (mid), and Hot Rails (bridge) combo would be a good choice.

Well IMHO, if you want noiseless and you won't to cover a lot of territory, here's my pick:
Neck/Mid-Classic Stack
Bridge- JB Jr. (if you keep the S.C. pickguard)
My personal setup on my VN6xxx Squier:
Neck-Classic Stack
Mid- Duncan Performer "Great White Snarks" (very underated Korean made copy of a Hot Vintage) Great value-Purchase through Guitar Center
Bridge-SH-2 Jazz Humbucker
I have a Hot Rails bridge, Vintage Rails middle, and JB Jr. Neck and its sounds GREAT. The vintage definately has lower output thant he JB Jr or HR, but if I want a good chimey clean tone, its hard to beat. I have a 94 squire and I gotta say its built like a truck and a darn good value. Just replaced the pups and electronics and its a darn good lil guitar.
I have a jb jr in the bridge of my squire and I love it. It's great for rock/metal/blues. Match it with some lil 59s maybe. I dunno what I'll put in it for the mid/neck yet.
