Would the string alignment really affect tone noticeably? How different is the trem?

I don't think any strat pup aligns perfectly in the neck position because of the way pickups are set on pickguard. Even more so with narrow trem (My Peavey strat has 48 mm width on neck pup. Both e strings are not really even over the polepieces)
The trem is a classic 6-screw 56mm vintage type, large block (zinc I assume, it is not ferromagnetic).
About string alignment, In strats maybe yes maybe no, lots of strats are have misaligned poles as you say. But in other guitars, e.g. a Kramer 210 superstrat I have, (Indo made late 1988), with Duncan Livewires, the treble pole in bridge pup was higher than high E, so it sounded OK in upstrokes but weak in down strokes. I had to relocate the pup to make it sound even. The problem was there both with the livewires and with EMG 85/81.

Actives might be more prone to it?

I did have plans to move neck pickup slightly sideways to make strings align right, but didn't after deciding it probably wouldn't make any real difference. I couldn't find any info of anyone actually doing that (except Mosrite).
