I actually really love the tone from the stacks. The high end is a little rounded, but they are still plenty quacky, and mine are dead quiet. STK 4's and a -6 would be my choice for a noiseless system, too. I think it would be great with the mid boost in there.

If it was my guitar I'd remove everything and start from scratch.

I'd install new 250k pots. Volume, neck tone and bridge tone.

Schaller MegaSwitch that in the middle position gives the neck and bridge combined.

I'd install a Fralin Steel Pole 43 bridge pickup and either a pair of Duncan Surfers or a pair of Fralin Vintage Hots.

I would not use a RW/RP middle pickup.

If I wanted a hum-free Strat, I'd look into an Ilitch back plate which will make the guitar almost hum-free.
I am now thinking of starting again, that way I can shield all the bodycavity
However, I'm not familiar with the pups you mention (I'm new to this pup changing) I will look into them!
And also the backplate you mention

If you do an Ilitch backplate you won't need a RW/RP middle pickup.

The Surfers are made in the Duncan Custom Shop.

The SP43 sounds like a P90 in a Strat size. I wish Duncan made a Strat bridge pickup I'd like as much...but they don't.

I only listed all this stuff because it's what I use and I know it works great for my style...everything except the Ilitch back plate.

I want one but don't have one yet.

Agreed that the ILitch system is amazing. i have it in my Strat right now. Classic Stacks are quieter and cost less though.

ah i forgot about the boost. i have a powerhouse strat, its like poor man's clapton strat. I have to take that thing out. it turns my Injector into a full sized humbucker

Decision made !!!
I have decided to remove the existing clapton wiring and electronics and build a 'Gilmour style' scratchplate with a recessed mini toggle switch, 250k vintage CTS pots with a 0.047uf cap and a CRL 5 way switch .
The pups will be SSL-5, a custom shop 69 and a fat 50

Good choice. :) That set (while also on the dig Strat) should get a nice range of tones from throughout his career.
The next obvious question is what amp and pedals will you be using?

Well I just play at home so my amp is a practice amp.
I am using a blackstar HT5R at the moment.
The pedals I have are a MXR Dyna comp, E/H Nano Big muff, E/H Stereo Electric mistress flanger/chorus and a t.c.electronics Nova ND1 delay

I'd say common SSL5 / SSL1 / SSL1 removing all the existing electronics, using instead a general 250K vol, a general 250K tone , the remaining tone a 'NO load' 250K wired to mix the neck bickup to the bridge, I'd forget the noiseless, personally I've never really liked them

The Schaller Mega Switch gives N & B combined when set to the middle position.

For me it's a simpler way to get that sound.

No muss...no fuss.

The MegaSwitch is a great thing. I wonder why more Strat players don't use it. I never used the middle pickup alone on my Strat.

Looking at the fender custom 69's I see they only come in a set of 3 (well, here in the UK they do!)
Can anyone tell me if the 3 in a set are identical.
In other words can anyone of them be used in any position ?

they do only come in a set of 3 from fender and they are all the same. same wind, similar dc resistance, same polarity

Can anyone tell me if the middle pup in the gilmour relic or nos is RW/RP or not.
And anyone have any thoughts on the pro's and con's of this ?

I know 'Lewguitar' suggested not to use RW/RP

So, now I have decided what pups to use (fat 50 neck, cs69 mid and ssl5 bridge)
I now find myself totally confused by rwrp, tapped, and which way to connect them!
Can anyone give me an idiots guide of what versions I need and how to wire them ??

if you want a humcancelling effect on 2nd & 4th position you have to take a rwrp middle pickup.

I don't like the hum cancelling effect above, I 'm a little paranoid and I feel I hear a slightly better sound if all the 3 pickups have the same polarity, I don't know if it's just autoinduced suggestion but, it works , so, for me, 3 normal pickups
