Traditionally strats don't have a tone control onthe bridge pup so I'm guessing it's wired that way. I like to have either the neck and middle on one and the bridge on the other or just neck and bridge with the middle without a tone

This was my thought, too, and I like Strats wired this way as well. Traditional Strats never had a tone control for the bridge- so strange! I can't imagine using a strat like that now.

Leo was trying to get tonal extremes. Roll the tone (.1uf!) back all the way on the neck, roll it back a touch on the middle and of course the bridge wide open... Remember they were only 3-ways back then. That's three pretty distinct tones (although not super musical for the way most of use use them) Original esquire wiring, Jazzmaster, Jaguar, they were all designed to get a wide range of tones.

What are the specific pickups on this, is it all STK-4s?

It is true! But he wasn't a guitarist, and was mostly deaf, so there is that, too.

Got it fixed. Thanks for everyone's help. The loaded pickguard with the Liberator is wired slightly different than the videos posted, as there is no wire crossed over to make the b-side of the switch active, but I was able to add a jumper on the a-side.
