Duncans and Bare Knuckle - phase / out of phase

I probably missed out and thought the job was to easy, but here is what I did.

I have a Stagg SES-60 (great value guitar) with a HSS setup, 2 tone and 1 push/pull volume to split the humbucker.

I upgraded the neck pickup to a Bare Knuckle PAT Pend 59 Slab Board
I upgraded the middle pickup to a SD SSL-1 (RWRP)
I upgraded the humbucker to a SD JB.

Needless to say, they are all awesome pickups and turns this cheap axe into a very versatile tone machine.

But, I have out of phase sound in position 4 (which I stressed to not do by searching all over the net for that RWRP SSL-1.
I'm also not certain as to the phasing in position 2 with volum pulled.

I dont want to just switch a polarity, but would like to understand how to wire this - and none of the standard setups seems to cover this.

What would you do? How would you wire it?
 
If you are having phasing issues in positions 2 and 4, I don’t know how else you would solve this besides switching the polarity. Isn’t it just two conductors coming off the single coil pickups? Are you not sure about the phase in position 2?

I've mixed Duncans and Bare Knuckle with no phase issues (my LP Studio currently has a Black Dog and a 59), but if you bought a RWRP middle and it's not giving you phase cancelling with the neck, then I think you'd have to flip the hot and ground on the neck BK.
 
I also have a duncan bridge with a bkp neck in my tele (both singles) without needing to modify the wiring in any way.
White as hot, black to gnd.

Yes, I agree I should probably switch polarity on the BK, but I have no idea what I'm doing so asking for advice. Maybe I should measure somehow (I have a multi-instrument)

What pickup you change will depend on what position(s) the issue is in. If just position 4, change the BK. If positions 2 and 4, change the SD.
 
I changed the polarity on the BK and it is not out of phase in pos 4 any longer - but I dont feel like I have the same sound from it now. I have tried to read up on RWRP pickups, and it isnt just the polarity that is reversed but the magnetic field. I'm not sure how this could influence sound in other pickups - but ... yeah Im a bit lost
