Practical question...
with that many pickups, won't the magnetic fields overlap and change the sound/character of each pickup in unpredictable ways? Kind of muddy things up, like using too many pedals?

Yes.

Not insofar as the physics involved being long and well established, no.

You might not get the sound you were hoping for, but I wouldn't liken it to using too many pedals, or even characterize it as muddy for that matter.
