Gretsch electromatic will not intonate

I just changed the strings on my electromatic pro jet. But no matter what I do I can not get it to intonate properly. It was fine with the 10-46 that came on it. But I put 10-52 on it and the intonation is flat. I have tried flipping the saddles I even moved the saddles as far as they will go toward the nut and it doesn't really help. The nut is ok the neck relief is good. I have been trying for over 4 hours and haven't even been able to get it close.
I have never had this much trouble setting something up.

One possible issue could be the newness of the strings. Stretch them good! If they're stretching naturally while setting intonation you are going to be very frustrated before you get close. I also recommend stepping away from it for a few. Calm down and do 3 bong hits. Once relaxed get back on it. Stretch the strings. Set the saddles all the way back for the longest string length. Then tune. Do 3 more bong hits. Then continue with intonation process. You're bound to get it this time with less frustration.

Tried a new set of strings. Rechecked the truss rod and action. Still the same results I have noticed it seems the saddles want to angle sideways at certain points.

It was fine with the factory strings. I picked up some 10-46 today to try. They will not intonate completely either. The shop I bought it from wants me to bring it in next week. They said a few guitars have had to go back to gretsch for the bridge placement being out of spec. My tuner is a korg pitch black pro rack mount. So luckily no batteries to worry about.
