HT Baritone Tele, Custom in Bridge, ??? in Neck...

I have one of those Blacktop Baritone Tele's that Fender made for a little while (the ones with the bridge not placed properly resulting in intonation issues on the sixth string)

Considering the only thing I love more about guitars, than playing them, is modding them, I've decided to nix the stock HTT set up and go with an HT config. My favorite bridge humbucker is the SH5 Custom, so that's going in bridge position and I'm considering going with the Vintage Stack Tele for the neck for clean stuff. Would it work? Will the volume outputs match?

I personally dislike most covered tele neck pickups. They seem to lack detail and punch. I'd probably stick a strat pickup in the neck or an uncovered tele neck pickup.

Not many non-humbucker pickup match evenly with a Custom, and single coils (even stacks) are not going to give an even balance, but you just might have to lower the Custom a bit to balance.

Hmm, then perhaps I should not go with the custom. Is there a lower output HB with a similar EQ as the custom that would match the Vintage Stack Tele neck?

Hmm, maybe the Hot Rail Tele neck would? Realistically, I'm planning on using the neck pup for clean stuff and the bridge for anything with gain, so a lower output on the neck is okay, but not too much for a huge volume difference.

Either that, or I'll reach out to Arwin and see if the custom shop can work their magic for me again. The 12 hex screw, Custom 8 Trembucker they made for me is really amazing.

Well, the Hot Rail neck would do it, but the voice of that pickup is more for distortion than cleans. What EQ are you going for?

A slight scoop in the mids for the clean neck I think would do, nothing too extreme though, which the Hot Rails is pretty much the opposite of, so I see what you mean by it being voiced more for distortion.

I had forgotten about the Lil '59! The Custom and '59 are my go to's for HH guitars so this would be perfect. It'll fit the body route since it's currently HSH, but I'll just have to enlarge the tele neck route in the pickguard, which is an anodized black aluminum diamond plate...
