Jazz neck to boomy and mushy what's the alternative?

I think that’s the thing,,,you can’t rely on ‘go to’ pickups. Instead, listen for what the instrument needs, and if re-eqing the amp and effects won’t do it, get the pickup with the EQ it needs.

Yeah, every guitar is a little different in sound and response. Even two identical guitars purchased at the same time. You need to customize your pup choice (and thus the sound) for THAT specific guitar even if certain pups sound great in other guitars. Those other pups MAY sound perfect in this guitar, but they MAY not. It's really an educated trial and error/guess.
 
This is from Church this morning with my AE 185 and the SNS set. Running my PRS MT 15 here and mostly playing on the neck pickup. The Jazz is just to brash sterile and uncompressed with this same set up. Just isn't sweet full and smooth enough for what I'm doing compared to what's in my other guitars.
If you have the rig dialed in for other guitars and pickups, why not just go with those guitars and/or pickups? It seems like you're always trying to tweak tones and a Boss EQ200 would allow you to have multiple settings of boost/cut to meet your needs on any given day.
 
Was just playing my DXMG with a Jazz n in the neck, clean, through a ss combo. Bolt on neck, Floyd, basswood body. Not boomy or mushy or shrill. I suggest lowering the pickup height first. The sweet spot is a bit lower than you think that it is.

How about raising the pole Screws for the A and D strings? Leave the low E pole flush with the bobbin, then tilt the the pickup via the mounting screws and you will have less boom in the bass. Also try raising the screw for the D pole by one full turn and leave all the others low.
