Go to Target and buy a compass. You can use it to check which way the original magnet was inserted.
Also, if you are using magnets from another SD pickups, the markings (Blue = A2, Black = A5) will be on the same pole. Just remember that the poles go the length of the guitar, so that one pole is facing the neck and the other the bridge. So, if you ever need to change the polarity, just flip the magnet like a pancake.

Oh right... so the poles span the the width 6 strings? So it doesn't really matter if I happen to flip it along the narrow end? Hmmm, thats pretty ambigious.
Erm.... I'll try that again. Say I'm holding the guitar in its standard playing position. It won't matter if I flip the magnet towards my face or towards the ground. But rolling it left and right would flip the polarity. Is that correct?

If you have an extra magnet laying around (I have an ol' C5 from a SuperHisstortion) wrap it in duct-tape then take it to any Seymour bridge PuP...
Mark the side that's attracted to the adj. poles -N- and the other side -S-
When in doubt about the markings just go back to the HB comparison...

One trick I learned swapping mags in my guitar was to hold the magnet you're swapping in over the pickup next to it. If it's out of phase, you'll feel the magnet in your hand pull away from the pickup.
