Can you use a JB/Evolution neck combo, even though the evo has a ceramic magnet, while the JB has an alnico V?

Yup. Different magnets in the pickups don't have any adverse affects. Many pro combos (like Dimebag's Dime/'59 combo) are ceramic/alnico.

I tend to prefer a ceramic in the bridge and alnico in the neck.
