What do you mean by "dark"?

Very dark sound, no treble.

Even if you just put two in series you usually need something that brightens things, such as doing OOP.

With three in series I don't think you'll play it much.

I think it goes without saying that you're probably going to find at least half of your switch positions are useless as time goes by.

One way to simplify that I really enjoy is a 3-position toggle that goes like this:

- neck
- neck/bridge
- bridge

Add another toggle to switch the middle pickup in or out, regardless of toggle position. That way you get six very different and very useful pickup configurations. The only one you don't get is middle by itself, but that's not such a big deal IMO.

If you really do want the middle alone, you could also try a 4-position switch that does:

- neck
- neck/bridge
- bridge
- (off)

This not only gives you the possibility of middle by itself, it also works as a stutter switch with the bridge pickup.

You can still do the P Rails switching options in conjunction with the above.

Oh okay this all sounds good. How could I add a phase switch with that? I also assume a series/parallel switch is out of the question at this point.

Sorry guys, I know I'm being very annoying. I really don't know a lot about guitar wiring.

I cannot find anything in your original diagram that will not work. Except as I mentioned that I wouldn't put three pickups in series.

And out-of-phase is much more useful with in-series. Having both is a good thing.

My main concern would be where to place all these switches.

Myself I use a superswitch and three push-pulls or two push-pulls and a toggle switch. That looks nicer and gives you a good range.

The three independent toggle for all pickups might be over the top. Also, your in-series variant will only work if you remember to turn all toggles on.
