The Alnico Pro is the warmest and smoothest of the 3, by far IMO. Also, IMO, it is the best neck bucker SD makes for low output blues, rock and classic rock tones.
I always say the APH is like slipping into a warm bath filled with honey, and spashed with the essence of virgins.

The APH is the smoothest, like Jeff says. It also has a really cool chime to the highs when played clean. It's a very sweet pickup.
In comparison to the PG, the PG is going to have more high mids and will IMO, have more clarity than the APH in high gain situations. Both sing well under high gain lead playing situations, but the sing in different registers.
