Make sure your finger is directly over the fret...then pick the string.

Seriously though....I'm not sure I understand exactly what you're asking...
I don't think a particular pickup is going to make a natural harmonic easier or sound any different. I'm not sure how advanced a player you are but if you are a beginner, is it possible that it just a technique issue?

anyhoo, 5th fret harmonics arnt there on the neck coil, but are when using the middle or bridge pickup

Well, they are certainly harder to get if you don't use the bridge pickup, but it is possible. Newer strings and a more powerful neck pickup (and even a compressor) can help, too.

Is the height of the neck pickup adjusted properly?

I would say yes, its about 3/16 below the strings when fretted at the the 21st fret
Middle pickup is almost flush with pick guard and still gets harmonics
Bridge about 3/16 below ( same as neck ) gets great harmonics
Have 2 strats, neither gets 5th fret harmonics on the neck coil alone with a clean tone

Do you have a capo? What if you capo, say the 1st, 2nd or 3rd fret and try to get the harmonics? (I'm wondering if the anti-nodes are lined up with the neck pickup).

Havent tried that , however 7th fret and 12th fret are fine, 9th a little weak
I am thinking the node thing

Dude...my first response I this thread was my busting your chops....BUT I owe you an apology!
I plugged my Strat into the Quickrod this morning and I get the same thing! 7th and 12th fret harmonics ring loud and clear but not so on the 5th fret. With gain, there's no problem but on clean they are tough to get to ring. I'm using Fokin pickups in a Fat Strat. The pups are basically brand new so I know the issue isn't with them.
I'm wondering if it's a scale length issue? I'm going to try my Tele tonight and see how that works.
All my other guitars are short scale and afaik I've never had this issue with them.

It is generally a weaker harmonic, but compression helps. It won't ever be as loud as the 7th or 12th fret. The several harmonics around the 3rd fret are even harder to get.

The 5th (or 27th) fret harmonic has been weak or nonexistent with the neck pickup on every guitar I've ever owned.
