I'm planning on doing that to my MIM strat at some point in the next few months. I've already opened up the neck cavity to prepare for it, just need to buy the set.

How best to route the neck position on a MIM Strat? Router?

I had a friend do it that has a fully set up woodshop, but I'm 99% sure that's what he used.

A Router would be the right tool. Not a good thing for a first project, though.
