Pickup Height affect tone?

Does pickup height affect tone or just the output? I have '59 on neck and Hot rails on bridge of my strat. I have stock on middle and i want to adjust the height on all such that there is a balanced output without the middle one being too high (it bothers me when i pick around there).

it affects all effects and aspects of the pickups tonally

Do you use the notched positions? If so then you might need a stronger middle pickup if you prefer it to be set low due to picking habits.

i set my middle pup lowest of the three, i like its sound there and its out of the way
