the custom is a little more aggressive in the mids where the jb is a little smoother in the mids. output is similar.

It all depends on what you're looking for. When I was changing the pups on my Schecter and I was faced with the same decision, I chose the Custom because of its mid-range focus which adds some bite to my rhythm playing as well as a good, tight bottom-end. The JB however has more of a treble focus which makes it ideal for leads.
That said, I chose the Custom. It was a better fit for my sound since I mostly play metal. I'm very happy with it and plan on dropping one in my SG in the not so distant future.
