Quiet & noisy notch positions.

I recently rewired my HSS guitar, everything seems to work fine but the notch positions seem to be quieter signalwise than the other positions but they still hum.
Will reversing the leads on the middle pickup sort this out or do I need to switch the magnet or something?

It depends. Which pups are you using? Is your middle RW/RP? Could youpost the wiring diagram you have used?
Are the control, pup cavities and their covers shielded and properly grounded?

Erm that's the problem the middle pup is the one that came with the guitar (Aria stg-004) the neck is a swineshead spotlight and a Duncan Custom in the bridge. The wiring diagram is roughly this. I'm not too worried about the hum in general it's just I was expecting some cancellation in the notch positions.

The middle pup should be in RW/RP with the bridge and the neck so the notch positions will be hum canceling but even in these positions there might be some hum so shielding is recommended.

I am not familiar with the middle and neck you are using so I am not sure how you should proceed.

Polarity might case phasing issues as far as I know. Which might cause nasal sound.

the notch positions usually will be quieter than the others, just the nature of putting two coils in parallel.

as far as the hum. check to see if the neck and middle pups are opposite magnetic polarity. if they are then you can swap the wires on the middle pup and you should get humcancelling. if they repel and are the same polarity then you cant get humcancelling.
