The JE-1200 active Mid Boost circuit and its non mid boost relatives on the later Pro and XL series guitars work just fine with passive pickups. In fact, they were designed that way, and will NOT work with EMGs, Livewires or other active pickups without modification to the circuit. The stock pickups (J-100 and 200 Single coils, J-50 and 90 series Humbuckers) are all passive, pretty low output as well (SCs 5k, Hb 8k, alnico mags on all)
Any passive pickups will work with the circuit, but the higher the pickups output the more noise you´ll catch as well. I for example have a Dimebucker in my Model 6 with the Mid boost, and it totally destroys everything in it´s path. But I have to switch all the pickups off (thank god for mini-toggles) to avoid noise when not playing.
I´d just get whatever pickups you ´d like, and if you don´t like them with the preamp I´ll take the preamp off of you. If you´d like to keep the preamp, than you may have to tailor your pickup choice to suit, for example a ´59 instead of a custom-5, Classic stacks instead of hot stacks, ssl-1s instead of Hots
