If the screw is fully engaging all the insert threads then it doesn't matter. Either you are sinking the insert further into the wood so the screw doesn't travel beyond it, or you have the insert fractionally below the wood surface and the screw goes beyond. In both scenarios you have to drill the same depth into the neck. Also the amount of strength stays the same between insert and screw.

So if the screw goes beyond the insert, should the hole beyond the insert that the screw's in be the same size as the hole drilled for the insert, so the screw's not threaded in the wood at all after the insert. Or should the screw be threaded in the wood beyond the insert?

Machine screws won't thread into wood well.....as in the threads are too fine and close for it to be a solid connection. Hence whatever is past the insert can be any size that fits the screw as it will not make any appreciable difference.
What I would do is drill the insert size just deep enough so it bottoms out in the hole when sitting where it should. The other hole in the middle for the screw 'overflow' can be about the same size as the screw

Ok I think I'll either do that, or I'll cut the screws to the right size so they don't overflow, what would be the best option?

You'll have to clean the threads out if you cut the screw. If you actually thread the screw into an insert and cut it to length in situ, removing the screw out of the insert will do most of work needed to do. Its just smoothing off the edges left.
