First thing first: If you really have it wired like that, then the middle pot is not a tone control. You need to either give it its own capacitor, or do the normal Strat thing and have both tone pots share the same cap.
I have to ask: How did you decide to wire your guitar that way? Why didn't you simply go on the Internet, look up a proper Strat wiring diagram, and follow it in the first place...or at least do that after you encountered your problem? That's what you should do now: Google a proper Strat wiring diagram, and follow it.
Finally, that wiring diagram is, at the very least, a bit problematic for its reader. There's no clear indication of what the various lugs on the switch are; everything must be assumed. If I try to figure it out as best as I can, what I come up with is that the bridge pickup is wired to the middle pot (the pot that is supposed to be a tone control, but isn't), and the neck pickup isn't wired to any pot. However, you stated the opposite: that the bridge pickup is not wired to a pot, and the neck pickup is wired to the middle pot. All that crisscrossing is a pain to read. There are also what I hope are just omissions: 1) There is no ground wire for the middle tone control. As you stated that the control works, I am assuming that you just decided not to show it. 2) You are also missing a ground wire to the vibrato claw. Perhaps another omission from the drawing, but if not, definitely install one.
Hello, if i solder my strat like this diagram. will everything work ok? the problem is that neck pickup tone knob doesnt work. middle tone works, and bridge tone is not wired.
