So... I followed those steps and here are the results:

Black (+) and White (-) = 3.93k --> Studs
Red (-) and Green (+) = 3.93k --> Screws

What should I do now?

That would indicate that the screw coil is backwards somehow. For the sake of clarity, redo one step for me, if you don't mind. Place the red meter lead on the red wire, and the black meter lead on the green wire. Place the screwdriver against the screws. When you yank it away, does the meter go negative or positive?

The magnet is probably being held fast by the wax. When you get the base plate loosened and the tape out of the way, it is helpful to gently pry the magnet away from the coils with a screwdriver to break the wax bond. Then you can easily push it out.

Do you have a meter? If so, go here, and follow the steps I describe to find out exactly where your pickup stands.

Thanks much for the go here information. I just replaced stock Fender humbuckers with a neck jazz 2 and a pearly gates bridge in a Blacktop HH Stratocaster and that information was very helpful for making a successful replacement of the fenders with duncans...

It's positive.

I tried doing that as well and I probably should have used a knife to pry it a little from underneath. If flipping the magnet is the solution to my problem, then I'd give it another go

Finally, was able to get the magnet off and flip it! Too bad the results are the same. I'm back to square one

It's also possible that the magnet is reversed in the neck pup.

Try reversing the mag in the neck pup and keep the wiring as per the SD diagram you posted.

This would be my guess and might explain the wiring

I actually already did the magnet flip. I got the same issues.

Now I'm back to where I started, with the green and white wires together going to the push pull, red is hot and goes to the 3 way switch, and finally the black and bare wires to ground

If you have the mag flipped, Put green/bare to ground, Black to the switch and just solder and tape red/white. Lets see what that gets you. Some guys flip phase etc for push pull setups to that both split coils together are hum cancelling as well

ok when you flipped the magnet
you rolled it over as if rolling over in bed
not flipped it as if putting your head at the foot of the bed

roll it over is what they meant

Flipped it by turning it like a clock's hand by 180 degrees.

Also already did both wirings where you split to slug and split to screw AFTER the magnet flip
