I think it's weird that so many people give suggestions for things that people aren't asking about.
You could replace the pickup, and see if you still have the problem and go from there. You may still have to mess with it to get it to respond how you want. If get a different pickup or not is up to you, but definitely tweak those polepieces and the pickup height. Try lowering the polepieces of the bass strings that sound crappy under the bobbin. Also, try lowering the pickup altogether. Does it still buzz when you turn the Bass knob down? By lowering the pickup you'll lower the amount of signal it sends to the amp, which you can compensate for by turning the volume or gain up a little. As you tweak heights, listen to each individual string plucked open and on various frets to try and find a good level to minimize buzzing. On my Line 6 when I have buzzy or overbearing tones I either turn the gain down or turn my guitar volume down to the 8-9 range, which can both clean up the tone some.
