I play my 12 strings through a pod all of the time to record. I don't recommend using the headphone out, since it's already got some gain on it, but if you can make it work, well, more power to ya! You didn't actually say which POD you're using, but mine is the second version of the early ones. I'd go through the left and/or right side mono (take your pick of left or right, but not both) and switch your amp model to the mic preamp setting. Set your gain low, and adjust the volume on the signal output area, NOT the amp model volume setting. If it's still too distorted, bring the volume down on everything and adjust from there, again on the signal output.
