Assuming the guitar is bright:

Custom 4 (any of the CC/C/C5) but with an Alnico 4 magnet.

Alnico 2 Pro or Seth Lover for neck.

With the maple neck through, I'd easily suggest a CC. Tames the highs a bit and really cuts through (thanks to a TON of mids). I got lucky when I dropped a CC in my maple neck through Mockingbird - I hit the tome I was looking for the first pickup I tried.

If you're considering mahogany neck through, the CC may not have enough up top to brighten up the mahogany. Then I'd say a C5 might be a good rout to go (although, I've never used a C5, so I can't tell you what it will do in a mahogany neck through axe).

Ehm... the guitar is not bright anymore :P It's dark now :)

I did buy the neck in mahogany...

Now i'm trying to find something nice to put in the bridge... wich would probably be a C5 or duncan distortion...
But i have been thinking about this: How does the screaming demon sound clean??

I too am looking at these three pickups, but I'm an instrumental player so I'm riding on leads about 85 % of the time. I've heard many recommendations for the JB, because it's more of a lead oriented pickup, but I also want the rhythm beef of the Custom.

I'll be playing through a PRS CE 22 (Mahogany back, Maple top. Maple neck/Rosewood FB)

You may have to buy a few of those pickups, or borrow them from a forum member to see which ones you like most.
The C-5 is the most versatile I think......from clean to lead. It's hot but still vintage sounding. The CC is focused more toward lower mids, and the JB is focused more towards upper mids. Listen to your guitar, and determine what you think you want to hear more of.

My personal search for the ultimate humbucker fell somewhere between the C-5, CC, and JB. I asked Seymour what that may be, and he said it sounded like I wanted a C5 that was slightly overwound. I made one at User Group Day that is 15.3K (in between the C-5 and JB). Sometimes I wish Duncan could begin making their C-5s 15.3K rather than 14.4
It still sounds like a C-5, only it has a little more fullness to it's sound like a CC.

prevail, I believe that the distortion has a ceramic magnet.

If you want good cleans, but don't want a 59, maybe you could try a jazz bridge?
That would definately be unique, I think the jazz bridge is not used as much as most other bridge pickups.
They're bright, and can sound very defined, as well as excellent clean.

I haven't tried one myself, but it's like a 59 but with more highs. Listen to Jolly's clips to hear them doing metal, it sounds amazing.

Jolly is a cool dude, and actually gave me a Jazz Bridge as a gift. I think he wanted me to try it in a LP, but I ended up putting it in an alder Am Std strat, and I actually like it.
It is a bit bright and glassy, but that quality makes it match up with singles nicely.

If a person would put a CC in a bright guitar, a Jazz bridge would be a great pickup for a dull and dark sounding guitar.
