I don't think there would be an issue of having small magnets to keep the cover on. I'd say all you need to do is slightly recess the cover so it doesn't go sliding around all willy nilly and then use magnets strong enough to hold it in place but so strong as to make it difficult.
The magnets on the back of a Strat would have less interference than the middle pickups magnets interfering with the neck and bridge.

Is it a bad idea to have random magnets milling about on a guitar with magnetic pickups?
My sentiment on reading as well- Velcro sounds safer.
