I figured out what was going on, I think it was a combination of two things. 1) I think a wire may have been shorting on something, in any event I started taking out the harness and then decided not to and put what I had taken out back in and whatever may have been touching isn't anymore. 2) Due to the bigger pot size (pot + switches) there's more metal to act as an antenna and it's picking up EMI. When I stand at a 90 degree angle to the amp the noise goes away.
A quick note regarding parallel vs. single coil sound. I find that using both pickups together with both pickups split sounds good, as do either pickup alone or both together in parallel (actually this sound sounds great, much better than anticipated - and dead quiet compared to any other mode (due to less signal?)). Either pickup alone split is too noisy and thin especially since I've set my pickups low where I think they sound best in series mode at the potential loss of sounding good in any other mode. - Just my 2 cents, especially after reading a lot that some people don't like parallel. There's some loss of bass in parallel vs. split but more mids that more than make up for the loss.
