I've never really dealt with FX loops before, and I was wondering if it was a "bad thing" to plug/unplug things in the FX loop while the amp was running?

I don't think it'll hurt it, but it's best to put it on standby first.
You're more likely to damage an FX unit than the amp, especially if you plug

In fact, to avoid any power surge issues I basically shut all power down to my pedals as well before revampin' anything in there. You should always turn any power off to your effects before pulling cables and ac adapter plugs to avoid possible shock or damage.
