The pros and cons would depend on the pickup. Removing the tone control will brighten up what ever pickup is in there....and depending on that it could be good or bad. I almost always use my tone control on certain pickups in certain guitars, and other pickups I find not need to touch it.

all my esp guitars have duncan designed hb102 bridge pickups, i disconnect the 3-way and neck pickup, i just run volume, tone and bridge pickup, my main concern is i dont want to lose any bottom end or chunk but would like to have a little clearer tone, thats what i was wondering if bypassing the tone control would make the pickup not as muddy but not too high end trebley.

If it was me, rather than disconnecting the tone control all together, I'd just use a very small value cap. Like a .001uf or .0022uf. Combine that with a 500k or maybe a 1 meg pot. That way you'ld still have control over the "edge" without losing total control.

Not k but Meg!! i went from 0.001uF to 500pF (half) and hardwired it to the pup - the center frequency is lower to the half, but is full in. Didnt need a tone pot anymore.
In another guitar i have a tone pot with two caps .005 and .020 (working from the outer lugs to the common center) with onboard switch to put it off. Works great too!
