Powerful pickup through too much gain, with bass turned up too high. Compared to a Comanche at the same settings, it's gonna be mud with any capacitor on the tone pot.

Use less gain overall (you don't need as much with a hotter pickup), and less bass. The bass knob on your amp is very important in determining your overall tone, and it goes down to 0 for a reason, so don't be afraid to use the lower range. Mess with the midrange and, if that channel/mode has it, presence.

Also, try with and without your pedals, to see if something there is muffling the tone.

It could also be the wiring. I recently had a problem when installing a pickup that it was muddy, but not before. I resoldered all the joints and then it was gone. I would try that before changing pickups and stuff.

Into Tube Screamer (0-10 scale): Gain 0, Tone 5, Level 10.

Amp: Road King I, Ch3 (orange) Raw, 2x6L6, Bold, Silicone Diode. (O'clock): Gain 1:00, Treble 11:30, Mid 12:30, Bass 10:00, Pres 10:30, Mast 12:00

Hopefully by now the OP turned off the TS (or turned up the tone) and cut the mids in the amp :)

To sum up what we've got so far:

1- Fiddle with the settings on your rig

2- Check for bad soldering

3- Make sure there is nothing wrong with your tone pot
